I think there was something with the red and blue doors too. ALthough i forget which color pills corresponded to what, i think it was that the path of normalcy for The ONE is to go and repopulate Zion, and play their game. Neo chose the other path.... perhaps seein through their game.

I could be totally off base here, but maybe pretty close.

the blue pill would have returned neo to the matrix.
