This might be one of those movies where ya just gotta figure the ending out yourself. In the beginning he said that he wanted to make a movie where the bad guys won..In Swordfish the bad guy did win, you saw him on the boat with the girl after they got their money.
Im still trying to figure out what exactly was going on. Maybe Travolta was DEA also. In any case though, the bad guy got away.. I liked it.

I believe it was just to fund it. Think about the amount of money they stole. That was a lot of freakin' money. Enough to fund their cause for years and to fund it very, very well.
