In the advanced version of 5x5 the Wednesday's Light squatting is dropped to have more recovery time for legs. I was thinking could be the same thing done in Intermediate? To drop the squat and incline on Wed when squat and bench are not going up anymore. Light squat seems kinda pointless to me anyway, but I have sticked to the program. And maybe the bench is always stalling first because of heavy pressing 3x a week. Deadlift is just 1x and squat 2x.
 
The program is fine, I wouldn't mess with it because I lack the amount of knowledge on training theory to do so. Maybe your bench is stalling first because it's disproportionately trained with respect to your other lifts.

In the advanced version the squatting is dropped for deloading, not to give time for recovery to the legs. That's the whole essence of the thing, if you're an intermediate lifter (oly squatting less than 2x your bodyweight), you will be able to recover with that scheme. In the advanced version, volume phase is very hard to cause intentional overreaching, so for proper deload afterwards the squatting is twice per week.
