Hip Flexor Problems w/ Box Squat

Problem :
I squat to near exact 90%(if not below 90) and put my weight on the box (not a touch and go). When I explode back up, there is often a small pinching pain in my hip flexor area. The pain is only on my left side, strangely enough(this is where I'm confused). More specifically it's the Iliacus head in the Iliopsoas.

Solutions?:
I neglect hip flexor exercises, leg lifts, etc, so I am starting to incorporate these into my routine. Also, I was wondering if the pain is due to the torque of force being too great on my hip. For example, my knees do not travel forward at all, it's even possible the they travel slightly backward. I might try evening this out, allowing my knees to go slightly forward to a little past my toes.
(If this is the case, why is there only the pinching feeling on my left side?)

Does anyone have any insight on this? Am I completely wrong, slightly right, or off base?

How long have you been squatting. Many people tend to build up adhesions in muscles which can be somewhat painful. ART tends to work very well for this.
 
Been squatting for about and year and a half seriously. However I never really deep squatted seriously till about 2 months ago.

My hips aren't sore after the fact. On the explosion up, at that very momment, there is a pinching pain.

Liftbig - The thing is I'm extremely fit. Previously (until last year) collegiate swimmer, competitive swimmer since I was 10 years old. My hip flexors should be top notch.

edgecrusher - How expensive does ART range? I'm on a pretty tight budget (college).

It is going to depend on what area you are in. However, many chiropractors now do ART, so if you have medical insurance, it may cover some of the costs.
