I lived in NYC as a kid...from when I was 6-12.
If you can get tickets to the lion king, do it...the kid will love it, and you and your wife will love it. Eat before the show at the jekyll and hyde restaurant. Not the pub...the restaurant. http://www.jekyllandhydeclub.com/home.htm
The food is whatever, but the entertainment will be great for your little one. They have actors walking around in various characters who interact with you and there are little shows and what not going on at all times. It seems chuck e cheesy, but it's a bit better and I remember still getting a kick out of it when I went back when I was about 14.
Do the museum of natural history, definitely.
Fly into JFK. Most of the places I'd tell you to eat (for the food) are retarded expensive and I've only eaten there on the company dime lol.
Otherwise, seconded Vel's post.
NYC is so much better appreciated as an adult. As a child, I HATED it.
