Squat help!

I'll start this by saying that i'm 23 yrs and have put thousands of miles on legs so far, i've been running distance since I was 15 yr old. I start lifting my legs about 3 yrs ago to help with running, since then i've cut back from running and start to try and pack on weight....I always used machines not knowing any better. But my question is i'm having a bitch of a time with doing squats in the cage. I also noticed that when I use the smith machine i've got not issues. Its rare for me to be able to complete a leg work because I end up huring something. Most of the time it feels like i strained my right hammy, and its always the right one. It feels better in a day!!! But on the rare ocassion I feel a pretty serious pain in the outer corner of my knees. Most of the time I just feel pressure, but on Tuesday it hurt alot. I tried leg ext, and leg press on light weight and it hurt. I was so pissed. If anybody can give me a safe alternative or advice that would be great. I suffer from CLS (chicken leg syndrome..
oh and i'm only squating 165 my body weight is 155 on a good day
 
Oh yeah, do a search for "squat rx" on youtube. Very good series of squatting instructional videos.
