Should I skip a leg workout due to sore knees?

I'd say it depends on the soreness. I've squatted with sore knees and so long as I don't get actual pain I'll work through it. Harsh pain is no-one's friend, though. Wearing a neoprene knee-tube can help with warmth.

Ensure you limber up adequately starting with bodyweight if needs be and then with just the bar. You need to be ready to abort early if you can tell it's a mistake.

Do you know why they're aching? Is is from squats or another activity? If it's from squats, is it down to bad form or have you simple been over-doing the exercise?
 
if it's just plain old soreness from overuse, you can usually work through it. if you must, lower the volume slightly and take a longer warmup. pay more attention to form, keep the joint warm (wear pants), and look into some topical NSAIDs (saved my life).

most times the soreness will go away during the workout just like muscle soreness/stiffness. blut-wump is bang on
 
The only thing sore is your knees? Sounds weird. With me usually my whole leg or the big muscles would be sore not just the knees. Not sure what to think about that. Maybe some form issues are causing the knee pain.
