seems there is some misundersatnding on it so here I go
Neo is not a program but An individual that tranceded the limitations of the matrix.
Zion is real, its out side controll of the machines, an idependant world.
Also when Neo meets the arhitect the architect tells Neo that he is the 6th one, but that he was different than all the others because his powers and abilities were truly rooted in love, the others had their abilities from ego, some other inferior source or whatever.
the archtect said that the program of the matrix proper is the best one that they could come up with they he said that guys like Neo and the ones who they liberate are a predicatble constant in humanity, that their are always a few that can transend the limitation imposed on them by controll, and that after a while these leaders can muster up enough resistance that they can actually challenge the system, this is a cyclical porcess.
the architect realized that this is a constant and rather than crush all members of Zion he rather contoll it by getting just enough humans (27) wich is enough to porpgate another breed of Zion individuals who would go about free people once again form the matrix.......thus they can controll where the threat comes from instead of it popping up elsewhere..........the reason why it 27 is that it is just enough humans to biologically start a new colony while the matrix proper can enjoy the unchallenged reign over th rest of humanity for the maximum amount of time till Zion resistance reaches a critical mass which seems to correspond to the founding of a new "one")
all the other ones took the door of comprimise, they swallowed the bitter pill of comprimise, and they rarther save the illusion of Zion for a better tommorrow for another "one" to take care of the true problem....or maybe they just felt hopeless.........Neo is rooted in blind love and hope thus he rather loose it all and really try than give up
Neo is different he chose LOVE at the epossibility of losing it all.......because of this he is starting to tap into his true abilites as a human thus he was able to stop sentinals in the real world.........he is tapping into somthing something in all of are humanity something that gets silienced when we are in the sytem.
he actaully stopped the sentinals with his metaphysical powers all that raining in the matrix, and his refusal to give up at all cost has devolpoed something in him, something develpoed through great stuggle , struggle during a time when only hope and love can propell us............
