Knees hurting during GHRs

I was doing some GHR's (negatives) during my leg workout today and noticed some strain in the inner portion of my left knee.. is there a correct placement for your ankles / knees to create less shearing force?
 
Are you doing them on the real thing, or on the floor? If on the floor, then get some padding or towels to put underneath. If on the real thing, then you're doing them wrong.
 
Im not doing them on the floor.. but then again my gym doesnt have the actual machine. I'm actually using the adjustable situp bench that can be basically put on the horizontal, and just hooking my ankles on the underside where your knees would go if you are doing situps.
 
Ah, I have to do them like that right now as well. You can't go all the way down unless you have a nice amount of padding underneath your knees. Partial ROM is better than none at all though.
