Im running a long cycle, will last approx 20 weeks. I am halfway through now and switching my drugs up a little. Would I recover better at the end of I ran a high dose of clomid for 2-3 weeks mid-cycle?

No you won't, you'd be wasting Clomed. Now if you start running HCG from mid-point till the end, that's a different story, although I don't like to use HCG for longer than 4 weeks even at 2-3 shots a week.
